The Division of Genetics, Department of Medicine has research/clinical program that involves collaboration of geneticists, computational biologists and other specialists at our institution, throughout the Harvard Medical affiliates, and throughout the world, to find new genetic causes for rare genetic phenotypes.

We are seeking a junior programmer. This role will report directly to the Manager of Informatics providing support for multiple on-going projects.

This position is responsible for expanding our capabilities in the lab, so that we are augmenting and develoing next-generation sequencing data analysis pipelines and tools, particularly in single-cell transcriptomics, spatial transcriptomics, and multimodal single-cell analysis:

• Develops novel computational methods to interpret single cell data, with a specific focus on immunological and autoimmune diseases
• Work closely with academic trainees (postdoctoral fellows and graduate students) to this end.
• Benchmark the performance of novel and existing methods.
• Improve the performance of these methods so they can be deployed inside and outside of the lab
• Develops and maintains documentation and code for use by technically-oriented scientists inside and outside the lab.
• Develop software technology, algorithms, and databases for genomic data analysis and storage.
• Present and organize weekly case conference meetings with computational, clinical, and biological experts.
• Will be fully engaged in academic and computational research activities, such as publications, seminars, and other research group meetings and conferences.
• She will mentor junior computational analysts and early-stage graduate students as they enter the lab and begin to develop their skills

Qualifications
• Bachelor's degree (Master's degree preferred) with >2 years of practical experience
• Practical experience in computational biology and genomics
• Practical experience in biological investigation
• 5-6 years of technical experiences and abilities will be entertained in lieu of degrees.
• Proficient programming skills including specific expertise in R or python
• Capable of conceiving of, implementing and optimizing program operating on large data sets.
• A minimum of 3 years working with the UNIX operating system. Must be proficient in accessing remote servers with SSH and bash/tcsh/zsh shell.
• A minimum of 2 years experience working with SQL and NoSQL database systems, specifically PostgreSQL and Elasticsearch.
• A minimum of 2 years experience working with the python programming language. Experience with creating python packages and maintaining them will be preferred
• A minimum of 2 years working with datasets from next-generation sequencing (NGS) primarily derived from the Illumina platform
• A creative problem solver and have experience working with RESTful APIs.
• Proven experience in adapting/refactoring code from open source projects into a working solution for end-users
• Prior experience working with bioinformatics data is a plus.
Preferred:
o Expertise with Amazon web services (AWS) command line tools/console and/or other cloud-based service platforms e.g. GCP.
o Experience with python-Django o Expertise analyzing genetic and/or gene expression data and next generation sequencing data. o Expertise with database design and proficiency in at least one database system.
o Expertise with implementing tools using APIs that automatically interrogate genetic data sources.
o Expertise working with version control systems such as git.
